Two Markets in One!
The Alemany Farmers Market is my favorite of all the Bay Area farmers markets for the sheer lack of pretension and downright grubbiness in some cases. You've got stalls with all kinds of great local produce as well as vendors of prepared foods blaring competing music next to that elderly lady who has her musical show with the dancing cat puppet... it's much bigger than any of the other farmers markets in the bay area and you get better bargains than at any other.
As another contributor mentioned -- on Sunday, there's a great flea market here. You could spend you whole weekend at the site of the Alemany Farmers market -- it's a great place. Public transportation is a bit iffy -- I really don't know how to get there except by car or bike.

Not just great produce, but a great learning experience, too!
I go almost every Saturday to this local farmers' market. If I miss a Saturday, my whole week is off. This is a huge market, and unlike most farmer's markets in SF, this one is very very affordable. (No ridiculous prices for a vine ripened tomato). Some of the stalls are organic choices and all of it is local. My favorite part is to watch the produce varieties change from season to season. I've learned more about what grows locally and seasonally just from my browsing through the stalls then I ever knew before. Go check it out...OH and on Sunday's its a flea market.
